You are correct--- you can use Command-Shift-4 to capture a portion of your screen, and the screen shot will be saved as a PDF file ("Picture 1.pdf") to your desktop.  By adding the Control key, as Scott did, it places that shot in the Clipboard instead, allowing you to paste it into another application, such as Photoshop, but does not save a file to the desktop.
